چکیده

Automatic design of organic materials requires black-box optimization in a vast chemical space. In conventional molecular design algorithms, a molecule is built as a combination of predetermined fragments. Recently, deep neural network models such as variational autoencoders and recurrent neural networks (RNNs) are shown to be effective in de novo design of molecules without any predetermined fragments. This paper presents a novel Python library ChemTS that explores the chemical space by combining Monte Carlo tree search and an RNN. In a benchmarking problem of optimizing the octanol-water partition coefficient and synthesizability, our algorithm showed superior efficiency in finding high-scoring molecules. ChemTS is available at https://github.com/tsudalab/ChemTS.

On solving possibilistic multi- objective De Novo linear programming

Multi-objective De Novo linear programming (MODNLP) is problem for designing optimal system by reshaping the feasible set (Fiala [3] ). This paper deals with MODNLP having possibilistic objective functions coefficients. The problem is considered by inserting possibilistic data in the objective functions coefficients. The solution of the problem is defined and established under the using of effi...

Clustering of Short Read Sequences for de novo Transcriptome Assembly

Given the importance of transcriptome analysis in various biological studies and considering thevast amount of whole transcriptome sequencing data, it seems necessary to develop analgorithm to assemble transcriptome data. In this study we propose an algorithm fortranscriptome assembly in the absence of a reference genome. First, the contiguous sequencesare generated using de Bruijn graph with d...

Break Down in Order To Build Up: Decomposing Small Molecules for Fragment-Based Drug Design with eMolFrag

Constructing high-quality libraries of molecular building blocks is essential for successful fragment-based drug discovery. In this communication, we describe eMolFrag, a new open-source software to decompose organic compounds into nonredundant fragments retaining molecular connectivity information. Given a collection of molecules, eMolFrag generates a set of unique fragments comprising larger ...

Efficient conformational ensemble generation of protein-bound peptides

Conformation generation of protein-bound peptides is critical for the determination of protein-peptide complex structures. Despite significant progress in conformer generation of small molecules, few methods have been developed for modeling protein-bound peptide conformations. Here, we have developed a fast de novo peptide modeling algorithm, referred to as MODPEP, for conformational sampling o...

Finding Exact and Solo LTR-Retrotransposons in Biological Sequences Using SVM

Finding repetitive subsequences in genome is a challengeable problem in bioinformatics research area. A lot of approaches have been proposed to solve the problem, which could be divided to library base and de novo methods. The library base methods use predetermined repetitive genome’s subsequences, where library-less methods attempt to discover repetitive subsequences by analytical approach...
